Well, there is, of course, AoA Scott/Warren. Which makes *perfect* sense, whether or not I has had too much cough syrup at the time I read that event!
And speaking of Warren, I'm fond of the undercurrents of Warren/Jean in many stories (fan written or not) revolving around the X-men's early days. Not that canon is wrong about the guy Jean choose, but it's an interesting tension.
Mystique/Destiny, because though I've read little of the canon, what I have read made me believe. And you have a woman who is used to moving unseen... and a precog. And a history - it's rude to ask a lady her age, but Mystique is much older than she looks. The possibilities are great.
And then, as I'm sure you were waiting for (snickers at your icon), Charles/Erik. The movie convinced me that their love for each other is, well, maybe not pure and true, but most certainly a driving motivation. The actors even agree, although if you were Ian McKellen, you'd probably argue for a scene where you're naked in bed with Patrick Stewart as well. Ultimate-verse aside, of which what I read was both fascinating and appalling, I wasn't confident the X-books would hit me in quite the same way. And then Marvel published Claremont's Excalibur -- aka, the one where Charles and Erik elope (http://community.livejournal.com/scans_daily/460983.html) to a deserted (http://community.livejournal.com/scans_daily/461844.html) island (http://community.livejournal.com/scans_daily/616730.html).
Also, Neil Gaiman sort of wrote fanfic (http://odditycollector.livejournal.com/63779.html) about them, so they must be cool.
